Default Really need help as to what is best setup for fan cooling on Midi r2

I just purchased an Asrock z97 Extreme6 and Arc midi R2. The Arc comes with its own fan controller and it came with 3 140mm fans. One in the front one in the top and one in the back. I took the one in the front and put 2 in the front (as I put corsair h100i cpu cooler). My dilemma is what is the best option for cooling. Should I connect the fans into the MOBO and let it control the fans or should I use the R2 voltage controller (5,7,12). If I'm reading the manual correctly the case has 5 fan controllers built in. The only thing I don’t understand why is there a 4 pin cpu fan and right next to it a 3 pin CPU fan (The h100i connects with a 3 pin though there's only 1 actual connection in the connection). Is the speed controller on the case or connect to the MOBO?
P.S. Someone said the fractal controller can kill your CPU! "If it is the same fan controller as R4 (very likely) then it works like this:
12v mode: 12v from molex to ground
5v mode: 5v molex to ground
7v mode: 12v molex to 5v molex
The problem is the 7-volt mod that Fractal Design used. They claim that it´s okay to force up to 15 watt of power backwards into the 5v line. It´s not a good thing to do according to these links:

I have a R4 and FD Norton 600w PSU. When I used the 7-volt mod it destroyed my 4770k AND my replacement CPU G3225… and this is with their own PSU. The computer worked fine just up to the 7-volt mod. I contacted Fractal design about this but they can’t see a problem and they do not have the time to investigate it.
